Thor's crush on Jack O'Neill is clearly evidenced by canon. The depth to which Jack returns Thor's affections is left to the interpretation of the audience. (Note: Interpretation of canon is a tricky thing. I've made an honest attempt to be as accurate as possible.)

Thor's Hammer
While looking for allies against the Goa'uld, Jack and Teal'c are taken by a beam into nearby caves. Thor appears to Jack and Teal'c in the form of a hologram. The hologram, however, does not display Thor's true form and instead looks like some kind of viking. However, it is too late: Jack is clearly intrigued by Thor.
Captain Hammer: The hammer is my penis.
When Jack meets Thor in Thor's Chariot he does seem a little concerned that Thor is not as advertised, but gets over his disappointment without too much difficulty.
Kidnapping = Love:
Fair Game
Thor can't wait to see Jack again, so he kidnaps him from the middle of Sam Carter's promotion ceremony. This will cause tension between the three of them later.
Later, Jack explains to Thor that kidnapping him isn't necessary, he just has to call and Jack will come right over as soon as he gets permission from Dad General Hammond.
Unfortunately, this explanation doesn't seem to help.
Nemesis
Jack is once again kidnapped from Sam's presence, just as he's trying to score a date.
Learning Curve
It only makes sense after being kidnapped so many times, that Jack starts to believe that kidnapping is an appropriate way to express himself.
Jack kidnaps the girl from the SGC and takes her to school. Obviously Thor was never very clear on the follow through when he kidnapped Jack.
Fortunately for Thor, General Hammond makes Jack return the child to her people where the adults on her planet take all of the information out of her mind and leave her brain damaged.
Displays of Affection:
Small Victories, Revelations, and Prometheus
Jack rescues Thor (and Thor rescues Jack, and then Jack rescues Thor again. It's complicated, okay!)
I think I'm going to let this picture speak for itself.
When Thor and the Asgards (which would make a completely awesome band name!) attempt to make it so that they can engage in sexual reproduction as opposed to cloning (and I think we can all guess why), Jack is there for Thor during the procedure.
Jack and Thor listen intently while playing footsie behind the counter.
Unnatural Selection
Jack even agrees to take on the replicators for Thor.
After Thor rescues Jack again, of course.
Thor and Sam Carter:
Sam and Thor's relationship got off to a rocky start, what with Thor stealing Jack away at inopportune times. However, after talking with Thor, Sam started feeling something different.
However, Thor is forced to explain that his affections were for Jack alone. Thor shows her that he has created the “O'Neill-class ship” in order to fight the replicators. Sam is, understandably, quite jealous.
Even when Sam cuts her hair to look more like Jack, Thor still turns her down.
Random Moments:
Disclosure
Here, Thor explains to the leaders of the US military that his love for Jack is pure, and that because Thor is asexual (although his personality is male) Jack is not in violation of Don't Ask Don't Tell by participating in their relationship.
Fragile Balance
Thor is offered the ultimate temptation: he can have both inexperienced-teenagerJack and silver-haired-mature-Jack. Both Jacks look unnerved by this prospect.
New Order Part Two
Over the years, Teal'c and Daniel have become blase to Jack and Thor's relationship and are no longer bothered by displays of affection.
Conclusion:
Jack and Thor's relationship is based on love, misleading holograms, and serial abduction. If this isn't a good foundation for a lasting partnership, I don't know what is.
Secondary Conclusion:
Thor is voiced by Michael Shanks, the same actor that plays Daniel Jackson. Clearly, the canonical relationship between Jack and Thor is merely a way to express the love that Jack and Daniel feel for each other without alerting the television networks to their torrid affair.
